O.K, so in a scene in Flesh and Stone, the doctor (With his jacket still being held by an angel in another part of the ship) sort of tells amy its going to be okay, pats her on the head, and leaves.
Then, the doctor appears again, but this time, he's much more emotional and tells amy to trust him and remember what he said when amy was seven, all throughout this second meeting, the doctor is wearing his jacket which, (at this point) is still with the angel...
Also, my sister pointed out that the doctor may have appeared throughout other episodes (from the future) for example, after the doctor leaves the 7 year old amy, the camera shows a humanoid shadow running inside the house, this could be the doctor and not prisoner zero...
